Nissen was born into a football family and began playing for Brande IF at the age of six. He was a member of the club for six years before moving on to Herning Fremad for two years. Nissen signed a youth contract with FC Midtjylland in 2012.
Nissen was promoted to the first-team squad in the summer of 2016. He signed a professional five-year contract. Nissen made his official debut for FCM on March 7, 2016, at the age of 18, in a Superliga match against FC Nordsjlland. He came off the bench to replace Václav Kadlec in the 39th minute of FCM’s 1–2 loss. During the 2016–17 season, he emerged as a key member of the team.
